I suspect that the certificate pop-up also appears in other cases when Skype is freezing, but the pop-up is hidden behind the frozen Skype window. This issue is most likely caused by a malformed ad, and unfortunately, this seems to be a reoccurring issue. There is not much you can do about this, beside switching to an ad-free client Microsoft Skype for Windows 10 or to buy a minimum Skype credit.

I already showed her how to find it using the task bar and task manager I know if I had an advertiser making my flagship operating system act like it was choking on a hairball, I would cut that tie in a heartbeat. You know full well, there are people trashing Windows 10 for reasons just like this, when the OS is really not the problem at all.
